I never thought that was right.  From what I've gathered, Trey is actually playing: A / D7 / D9

That hit on the D7 is pretty quick, and try sliding into the D9 (from a C#9).  The last line of the chorus does that quick 1/2/1 thing which is a D9 C#9 D9....see below.

A                                    D7     C#9>D9
Before you take another step
A                                 D7     C#9>D9
Don't blame it on yourself
A                                    D7                            C#9>D9
'Cuz if you lay it on your brother when you're sleeping
A                                                               D9  C#9  D9
Wake up in the morning, you'll be gone

What scale/mode are you guys using as a jumping off point?  G Ionian doesn't sound quite right.  I am thinking E minor pentatonic as the relative minor of G?
Guys I like:  Scotty Moore, Luther Perkins, Chuck Berry, Pete Townshend, Keith Richards, Jimmy Page, Jerry Garcia, Johnny Ramone, John Frusciante, Dave Navarro, Mike McCready, Jack White and Trey.

Flavaham

I the chords are A and D7/D9 I'd use some sort of hybrid A Blues/Dorian.  The chords suggest a blues feel.  The A blues scale gives you the C# you need over A but also gives you the b3-3 for color.  Also, add the 6th (13th F#) and you've got your D7 chord.

This is off the top of my head.  No guitar in hand.

I'd say that ^ is a good start.
